Well... it seems like the master ball isn't quite going to stop Xerneas in her tracks. But we probably have a moment to coordinate/plan here and get a good hit in when she reemerges? I imagine Dark Matter would be happy to do a team strike as soon as the ball fails and Xerneas properly...
